My 97 Cougar 550 has two wires that come off each carb and end in a connector. I don't see anywhere that these wires should be connected to except possibly each other. What is their purpose?

Those are the Throttle Position Sensors.
Unhooked they do not need to be connected together.

Their purpose was to prevent the engine from running away when the slides might be stuck and out of position in relation to the throttle lever.

Yes, they are part of the TSS, Throttle Safety Switch system. There should be an open connector near the carbs for those to plug into, but maybe the previous owner cut the harness to avoid reconnecting the TSS after it acted up on him.
